I have just transitioned from v8 to v9. The database converted properly and all my references/notes are available. However, the categories exist only in the right hand pane (tags) and in the categories field for the references. The project pane (left hand side) has 0 records in it (and has a blue dot on the icon). Is there some difference between the categories in the folder structure and the categories field?
Inaccessible category folders
I have two folder structures for my database - research, general. I used to have a some other categories which I am trying to bring into the general categories (in a studies category structure). I want to use category names that used to be in those categories that have been deleted. However, once I use that category name, I get a message that it already exists and connects to the old studies folder. Those categories are deleted and the rubbish bin is empty. How do I access the old category folders to actually delete them?
The current release checks
The current release checks duplcate against deleted categories as well. This is not correct. In 9.0.3.7, Biblioscape will not include deleted records when checking for duplicate for new categories. In your database, if you go to the "Deleted" item in the project tree, you can see all those deleted categories.

This is not the problem. I had already emptied the rubbish bin before posting the message - it is empty. Does emptying the rubbish bin completely delete things or is there somewhere else I need to go to actually get rid of things?

If the "Deleted" bin is empty, this shouldn not happen. Please click the "Update" button to get 9.0.3.7 and see if this happens again. You can also run a search against the term and see how many hits you get.
I understand the difference
I understand the difference between folders and collections, though I hadn't realised it applied to categories. If all categories are in a folder, however, what folder has the categories that came with my v8 database? They are available to me (in the right pane, and also in the categories field) but are not in any folder I can see.
You can go to a category
You can go to a category folder or collection, the do a retrieve all (Ctrl+R). You can then go through each record to see which folder it belongs to. Paul

Doesn't help. I have some categories that are in the right hand pane that are (apparently) not in any category folder. Hence I cannot go to the (nonexistent) folder/collection to run through the category records.
I tried to fix this by rebuilding my two category folders (that is, i have two separate category hierarchies), creating a new category, tagging all the relevant records and then deleting the old category. However, I closed Biblioscape to refresh some views and now can't open it because I am getting a 'list out of bounds' error. I would have thought changing the database engine would have got rid of this bug which has existed since at least version 5. I will send the database.
The list out of bound error
The list out of bound error is caused by another reason. There are 3 project items that cannot be renamed. They are "Places", "Search", and "Online Search". In the next update, renaming above 3 project items will be disabled. In your database, the "Places" project item is renamed to "Administration". When 9.0.3.6 is available tomorrow, please start Biblioscape. Ignore the error message, click "Update" to get the new version. Then you can renamed it back to "Places". Thanks, Paul

Categories in a folder can
Categories in a folder can be used to tag a reference, note, etc. When you tag a record, a category will be added to the "Categories" field of a reference, note record.
The categories project with a blue dot is a collection. A collection can contain categories from different folders. In the help file, there is a page talking about the difference betwen a folder and a collection.
New categories
Also, why is it that when I try to create a 'category' structure, the categories I add get added not only within the relevant category folder but also in the 'New Categories' folder? What is the 'New Categories' folder supposed to be for? And can it be deleted?
When you create a category
When you create a category record from a categories collection, the newly created category has to go to a folder as well. A record must reside under a folder while the same record can be dragged to multiple collections.
